Why don’t you just drill the holes in the bottom of the pill bottle and not a big hole? You could get the tight seal without the cap and what is the second bottle cap for? If all you need is a pill bottle and cotton? This video is both simple and confusing.

You can carry bleach in a droplet bottle aswell You can also use round face cleaning pads as filters to.
After you filter your water if your not dying of thirst you can take a clear bottle of filtered water and let it set in the sun, UV rays acts as a disinfectant. I would still per you carry some form of bleach or chlorine.
